小麦miR164基因家族的生物信息学分析及靶基因预测

摘 要: miR164家族是植物中一类特有的保守小RNA分子,广泛参与植物的生长发育及各种逆境胁迫响应。为了解小麦Tae-miR164基因家族成员的进化特征、表达模式及功能,对PmiREN数据库中Tae-miR164基因进行了生物信息学分析。结果共鉴定到13个家族成员,成簇于小麦Chr1、Chr2和Chr6等3条染色体上。序列比对发现Tae-miR164家族13个成员的成熟序列均为21 bp,且相似性较高,仅在5'端第21个核苷酸处存在差异,前体序列均能形成稳定的二级茎环结构,成熟的miRNA序列处于5'端臂上。进化树分析表明,拟南芥、水稻、玉米、二穗短柄草、大麦、谷子、苜蓿、番茄和小麦中Tae-miR164家族成员主要分为4个分支。靶基因预测表明,Tae-miR164基因家族成员对应的靶基因为NAC转录因子家族成员。转录组数据分析表明,Tae-miR164a/b/c/d/e/f/g/h/i/m在小麦6个组织中均有表达,Tae-miR164j/k/l在花和籽粒中几乎不表达。实时荧光定量PCR结果表明,低温(4℃)胁迫处理48 h的小麦茎基部中Tae-miR164家族成员呈明显上调的表达模式。本研究为小麦Tae-miR164家族成员的功能鉴定奠定了理论基础。

Title: Bioinformatics analysis and target gene prediction of miR164 gene family in Triticum aestivum L.

Abstract: miR164 family is a conserved small RNA molecule unique to plants, which is widely participated in plant growth and development and various stress responses. To understand the evolutionary characteristics, expression pattern, and function of wheat Tae-miR164 gene family members, bioinformatics analysis of Tae-miR164 gene was performed in PmiREN database. A total of 13 family members were identified and clustered on Chr1, Chr2, and Chr6 chromosomes of wheat. Sequence alignment showed that the mature sequences of 13 members of Tae-miR164 family all contained 21 bp, and the consistency was high. Differences existed only at the 21 nt of the 5' end. The precursor sequences could form stable secondary stem-ring structure, and the mature miRNA sequences were confined in the 5' end arm. The phylogenetic tree analysis showed that Tae-miR164 members of Arabidopsis, rice, maize, brachium dipaniculata, barley, millet, alfalfa, tomato, and wheat mainly clustered into four branches. Target genes prediction indicated that the target genes corresponding to Tae-miR164 were largely members of the NAC transcription factor. The transcriptome data analysis showed that the airport Tae-miR164a/b/c/d/e/f/g/h/I/m in wheat 6 organizations have expressed, scavenged Tae-miR164j/k/l hardly express in flowers and seeds. Real-time quantitative PCR results showed that Tae-miR164 family members showed significantly up-regulated expression pattern in the stem base of wheat treated at low temperature (4℃) for 48 h. The results of this study laid a theoretical foundation for the functional identification of the Tae-miR164 gene family in wheat.
