栽培丹参居群rbcL基因遗传多样性及系统学分析

摘 要: 为了解栽培丹参居群叶绿体rbcL基因的遗传多样性及其系统发育关系,本研究以征集到的国内40个栽培丹参居群为材料,采用PCR扩增其rbcL基因,首次利用生物信息学手段分析比较基因及其推定氨基酸序列的差异。结果表明:克隆得到的丹参rbcL基因部分序列(开放阅读框)经与参考序列对位排齐后长度为1 272 bp;共有43个单核苷酸多态性(single nucleotide polymorphism,SNP)变异位点,其中转换位点33个、颠换位点10个,变异率为3.4%;基于rbcL基因的SNP指纹可区别6个栽培丹参类群;rbcL基因的推定氨基酸序列差异分析首次发现了10个氨基酸变异位点,其中有5个实质性氨基酸变异可能导致rbcL的空间结构及其与rbcS复合后的活性变化;基于丹参rbcL基因的推定氨基酸序列指纹可区别5个栽培丹参类群。本研究基于rbcL基因揭示出的不同地区丹参种质资源的遗传多样性和系谱关系,为栽培丹参种质的遗传鉴定和光合能力差异的分子机制研究奠定了基础。

Title: Genetic diversity and phylogenetic analysis of rbcL gene of cultivated Salvia miltiorrhiza populations

Abstract: In order to understand the genetic diversity and phylogeny of the chloroplast rbcL gene in cultivated Danshen (Salvia miltiorrhiza) populations, 40 populations were collected in China and used as materials to amplify the rbcL gene by PCR, and to analyze the variations in the gene and the putative amino acid sequences by bio-informatics methods for the first time. Results showed that the cloned rbcL gene partial sequence (open reading frame) of Danshen was 1 272 bp in aligned length with the reference. There were 43 single nucleotide polymorphism (SNP) variation sites in total, including 33 conversion sites and 10 transversion sites, with a variation rate of 3.4%. Based on the SNP fingerprints of rbcL gene, 6 categories of populations could be discriminated. The analysis of the putative amino acid sequences of the rbcL gene for the first time identified 10 amino acid variation sites, 5 of which were substantial and probably intimately related to its 3D structure and the biological activity after polymerizing with rbcS. 5 categories of populations could be discriminated based on the putative amino acid sequence fingerprints of the rbcL gene. The genetic diversity and phylogenetic relations revealed in this paper by the rbcL gene of the cultivated Danshen populations in different regions laid an excellent basis for the genetic identification and further mechanism studies on the differences of photosynthetic capacity of its cultivation germplasm.
